I have all the devices mentioned on the page https://allseenalliance.org/developers/develop/tutorial/arduino-and-gt202 to setup Thin app on arduino due. I am running ubuntu 14.04 and have done all the steps mentioned on the above mentioned page . I guess ATmel IDE is not required (and not available) for ubuntu , so I configured only Eclipse IDE for the same.I was able to build the test project finally in eclipse but I have no Idea of how to flash the executable on the device .

I have connected the arduino , transmogri shield and GT202 kit as mentioned in the page but I don't know How this apparatus is connected to computer to dump the build. I also don't know the use of last 2 devices mentioned

  1. Segger J-link JTAG or equivalent
  2. Segger ARM-JTAG 10-pin to 20-pin adapter

Please correct me if I am mistaken about something and suggest way to setup devices .

The steps for flashing are explained in the document you were going off of. Under "Configuring the IDEs" section there is a subsection titled "Setting up the Eclipse IDE" and a further step titled "Flash and debug". Its the last section in the document. You will be using Eclipse along with Segger's J-Link plugin to flash the Arduino DUE.

If is the physical hardware connection your having trouble with I'm sure there is a lot of documentation about how to connect a J-Link device to the Arduino DUE. There is a small 10 pin connector sort of near the reset button. This is where your 10-to-20 pin adapter plugs in. Then the 20 pin side of the adapter connects to the J-Link/JTAG programmer.
